Harry Potter sequel director, David Yates confirmed that the British actor was naked. He was naked in the scene shooting Horcrux is a fictional magical object, as quoted from Aceshowbiz.
David reveals, magical objects Horcrux (which brings some of Voldemort's life) to defend themselves when attacked Harry Potter and Ron Weasley. Then, showing vision Horcrux Harry Potter pictures were hugging and kissing tenderly with Hermione. At that time, Harry also looked naked.
